I found a solution. Save before modifying. If your ship disappears after. Reload the last save. Switch to another ship and make it home ship. Then modify the ship you wish to. Make the modified ship home ship again. And boom both ships should be fine. 1.Switch to a different ship and make it your home ship. Exit the modify ship dialog.
